Two edges instead of one

This may be one of the simplest of gambit, but I am stuck. While subtracting smaller face from bigger one(retaining smaller one), at the interface of both, I am getting two edges generated for the same interface edge. Same is happening in case of volumes(two faces are generated). Can anybody explain this? Problem is, which one am I supposed to select while assigning boundary conditions or zones.

after subtract, you can connet two edges(interface) by edge/connect
