Defining Boundaries in GAMBIT

I have extracted a cylindrical shaped mesh from a dataset. The ends of the cylinder are closed and part of the mesh. I am having trouble designating the inlet and outlet and wall as GAMBIT does not recognize the ends and I don't know how to designate the parts of the cylinder.

How would I go about designating the boundaries in this situation?
Should I use another software package first to remove the caps from the ends? Even then, how would I define the inlet and outlet in GAMBIT?

Thanks,
J
