split edge-wall disappears

Dear all,
I have a problem concerning my geometry. I imported my geometry as *.stl file to Gambit. Gambit treats the inlet and outlet edge as real and the wall of the geometry as virtual. Therefore the whole geometry is treated as virtual and unfortunately it cannot be converted to a real geometry.
If I am attaching a Boundary Layer to the geometry (which has to be pretty expanded), the layer seems to be distorted. Therefore I wanted to split the inlet and outlet edge to divide the Boundary Layer and therefore decrease the deformation (I tried this with a simple cylinder geometry and it works pretty well), but as soon as I split the edge the wall of the geometry just disappears and only the real edges are left over.
I have no idea how to solve this problem. Can anybody help me? Or is there another way to avoid the deformation of the Boundary Layer?
Thanks a million!
Lilly
