Merge Meshes is very robust, but has a few very specific rules... I have gone into these in detail in several other posts, you can probably find more on this there...

My guess here is that you are breaking the rule that the merge face on both sides must be associated to the perimeter. This is automatic in Tetra, but for Hexa, it requires that you associate the edges with the curves...

Check your associations...

The edges are associated to the curves which border the connecting surfaces.

I will search for more rules in your posts.
