When evaluating the airflow over a vehicle, if an open window is modeled, will the CFD analysis show flow both internal and external to the vehicle?

If you model the inside of the vehicle as well, then yes. It will have air where ever you say there is air. And don't forget you need to define the boundary conditions for the air vents and fans.
