I am currently using Ansys, CFX and ICEM version 11. I am trying to model an FSI problem. I am wondering how to do this with the fluid domain mesh being built using ICEM instead of the ansys cfx mesh part.

No problem so far. You can generate your mesh with ICEM or Ansys Meshing. The mesh of your structure you generate in Simulation (Ansys Workbench) and that also fits. The important point is that your geometries match together.

So, Starting from the geometry in workbench ... I start by meshing using ICEM then start a simulation do the meshing for the structure (when I generate the mesh in simulation it automatically generates a mesh for both, write the input file, proceed to cfx and import both meshes and start from there .... did I get the sequence right ... does it matter which mesh I create first? I know it probably sounds like a stupid question but I cant seem to find any tutorials for this yet as its still a development release.

It does not matter which mesh you generate first. If you are using Ansys 11 Preview 5 you got the new help. There you got the FSI-Tutorial 21 which will answer almost all your questions.
