Yes it can. But when specifying total pressure on boundary conditions (inlet) you have to make sure the local velocities are low (very much subsonic) for the compressible phase. In that way even for the compressible phase the total pressure is ok as boundary condition. In principle ratio of total pressure and static pressure in compressible flows depends on the Mach number. If the Mach number is low (<0.1) you can use the incompressible Bernouille equation (there is a compressible bernouille equation).
