Modelling of cleanroom using CFD

I will be using this software call Fluent 5.0 to compute the flow of air in the cleanroom, which I am totally new to it. My consel is that what are the factors that are going to contribute to the convectional way measuring the data which will arise with the CFD way data....what things to look at and how the reynolds No. get affecte tooo.
