The NS equations have to be transformed in a general form. For a finite volume method, what you need is the residual in each finite volume which can be obtained by summing up all the fluxes on all the surfaces of the finite volume.

When you calculate the flux on one of the surfaces, only the normal direction counts as the other two directions are perpendicaular to the normal direction and hence have no contributions to the flux on this surface. However, this flux in the normal direction will have to be obtained by summing up the contributions from three directions x,y,z via a coordinate transformation.

I remember that the book by Hoffman has a good description on the equation transformation: Computational Fluid Dynamics Vol 1,2 by Klaus A. Hoffmann
