orthogonality problem with raw STL file

I've been trying to use snappy on an (ascii) stl file that was created by scanning a hallway.

After running snappyHexMesh I get a lot of orthogonality issues, and I'm unable to run simpleFoam on the generated mesh.

I'm pretty sure the issue is with the raw stl file, but I'm not sure what the stl criteria should be.

Any advice on what I can do to the raw stl data to avoid these issues?

I've attached a screen shot of the raw stl data in paraView.

Have you run the surfaceCheck utility on the file? What does that report?

Visually where is the mesh bad? You can subset the bad cells and faces to view in paraview.
