Trying to build cyclic BCs on internal faces

I have a problem that I find a hard nut to crack.
For days now I'm trying to define cyclic BCs inside a complex geometry.
I split my structure into two different surface files. One containing the outer hull of the structure and one the faces I want to be cyclic. I told snappyHexMesh to build a faceSet from the surface that needs to be the BC, which works great.
Then I run createBaffles to define the cyclic patches. But as soon as I try to do anything after that, I get the error message, that the face number on one patch doesn't match the face number on the other.
I tried all ways I can imagine to get this to work, but always end up with this number mismatch error.
This approach worked on a much more simple test case, but not on the geometry I'm supposed to mesh.
Has anyone done something similar before and can share some insight on this topic?
Some advice would be much appreciated.
