Default Left hand vs. right hand side in equations

I'm wondering if there is any difference between specifying terms on the left hand or the right hand side of an equation. Is the resulting matrix transformed automatically so that the formulation is equal? Is there a difference between the types of terms, i.e. convective, diffusive, sources, implicit/explicit?
