I don't think you should try to make the bottom...

I don't think you should try to make the bottom boundary open, just make it a wall with zeroGradient and freeSlip for velocity. It seems like it is far enough from the cylinder to have any effect on...

Along with BC consistency, also check that you don't have the wall boundary on your cylinder set to patch in polyMesh/boundary--it needs to be type wall.
