Delete the volume, not the lower topology, delete...

Delete the volume, not the lower topology, delete extra faces, then recreate the volumes.

You can connect or delete them, it depends on...

You can connect or delete them, it depends on your geometry.
I think non-meshed faces will not be exported to the msh file; but better to have a consistent geometry..
