before meshing your volumes, copy blue volume...

before meshing your volumes, copy blue volume with any translation vector.
Delete original blue volume.
Move the copy back with opposite translation vector.
New volume should be at its original...

Can you post a sketch?
What do you want to compute?
Are volumes 1 & 2 isolated together, or are you expecting a flowfields from volume 1 to 2 (or 2 to 1)?
