I took a quick look. The first issue is that you have a tight cusp between the big roller and each moving surface. The top down octree mesher has a hard time with this.

If there are thousands of non-manifold verts, I would look at the subset to guess why the were there. Perhaps it is a geometry issue or a mesh size issue (mesh is too coarse). I would fix the issue...
