Should be the same like in 3D, but you need to make sure, your motion is compatible to the 2D model (e.g. all translations within the 2D plane, all rotations perpendicular to it).

i could morph the mesh, but i have no idea how to create the oscillating motion.

Either put a field function with a sin(t) or cos(t) function for the (total) displacement or grid velocity. Or put a time dependent table.
You also might read in the table and interpolate the table in a field function. There is a function for repeating motions to repeat the table for every cycle, so you don't need to put the same stuff several times to the table when you want to run for several cycles.

In v702 you could use the overset method then you just have to move the overset region around.

Right, overset meshes is also an option for this kind of simulation. It might even be the better one, but the issue how to define the motion stays pretty much the same.

Tools > Motions > New Motion (Select type)
for flapping motion I suppose that rotation is what you want.

then in your region, you can specify your motion under Physics Values.

Overset meshes are definitely the way forward here, but you must make sure that the overset mesh only overlaps fluid cells throughout the entire range of flapping as per the best practise guidelines.
