Meshing Hundreds of Shells

Received an IGES file of a pack of grains/crystals that I need to simulate. Imported in DM and turns out to be a ton of shells. Where do I start? Do I need to worry about all the intersections and solidify? Is there a method of getting one solid part from a bunch of intersecting solid parts? Also, is it possible to make all the edges round?

End goal is I want to apply a force at one point with the "bottom" part constrained. Also might use Fluent over the "top" surface.

Updated; thanks. I got it to work. Turns out if the grains/crystals are slightly more spread apart, the CAD model has no trouble exporting the structure as a single part STL file.
