Is there any way to incorporate Shallow water equations in CFX/Fluent.

If you mean to use a 2D grid to model the propogation of surface waves over terrain of variable depth - CFX or Fluent would not be my code of choice. I would consider Gerris for this - http://gfs.sourceforge.net/wiki/index.php/Main_Page

Gerris has many shallow water examples. And Gerris is open source so no licensing issues.
