I would like to start Scheme file when executing Fluent in batch mode (Windows). I know how to do it for Journal file (for example: fluent 3d -g -i journal), but not for Scheme. Any help would be appreciated.

That is easy: do it in exactly the same way! "fluent 3d -g -i schemefile.scm"!
