Is there a way to set up a dynamic inlet boundary condition. Lets say I have a velocity inlet. A transient simulation runs for "x" secs with an initial velocity at inlet and then based on the response, I have to change the velocity at inlet for another "y" secs. Is it possible to do this? I want the change in velocity to add value to the previous simulation rather than start from scratch.

I would be using Matlab for the control system and will be juggling between the two (Fluent and Matlab) to get the final simulation.

Profiles (Fluent User's Guide 6.6.5) may do what you're looking for, depending on the interaction you need. If that's not powerful enough, you can write a DEFINE_PROFILE UDF.
