Can anyone please tell me if FLUENT can model the transport of two fluids such as water and a non-immiscible dye or tracer.

Non Immiscible means it is miscible i.e. mixing with water. So you will have to use multispecies modeling. Go thru FLUENT Docs. and follow the steps for multispecies model.
