Hi,

Can anyone tell me what is the average boundary layer thickness on the side of a civil aircraft, flying at an average speed?

Well your question might not result an answer.
Do you mean the fuselage by the word "side"?

Let's say the flow is laminar and you know the Reynolds number.
Then you can estimate the boundary layer thickness from Blasius' solution.
But you should think twice about how to use this estimated thickness.

I apologise, the question wasn't clear.
I mean the side of the aircraft between the nose and the wing. If there is a way to calculate the boundary layer thickness.
