Does the initial condition of a simulation need to satisfy the continuity? I am simulating a supersonic impinging jet and specified the nozzle exit conditions while leaving everything as standard ambient atmospheric conditions. Hence continuity is not satisfied. Is this OK?

This is certainly OK. Your setting initial conditions is similar to that for a shock tube with a membrane removed instantly at t=0.
