FEM for CFD

Hi, I'm working with FEM to solve incompressible flows using fractional step. When writing the rhs of the velocity equation, what's the difference between calculating it with element matrices and the discretized expressions itself? For example, for the pressure gradient, which doesn't take part in any global matrix, I could use the expression for the partial derivatives directly without assembling any matrix? Is this conceptually wrong?
