Gmsh: Extruding elements in generated mesh

Hello,
So I have been working on Gmsh to generate 1/8th of the geometry of a cube with an ellipsoidal hole at the centre (I plan to use it on FEBio). When I mesh this geometry, there exist some elements that extend into the ellipsoidal cavity (see image attached). When I try and make the mesh finer, these elements only reduce in size but do not go away. The consequence is that the results I obtain are unwantedly affected to a large distance when I try and contract the cavity. I am new to the Gmsh environment and can't seem to figure out how to make these elements align well along the original geometry's surface. Any help will be appreciated.
