Gmsh: Extruding elements in generated mesh

Hello,

So I have been working on Gmsh to generate 1/8th of the geometry of a cube with an ellipsoidal hole at the centre (I plan to use it on FEBio).

When I mesh this geometry, there exist some elements that extend into the ellipsoidal cavity (see image attached). When I try and make the mesh finer, these elements only reduce in size but do not go away. The consequence is that the results I obtain are unwantedly affected to a large distance when I try and contract the cavity.

I am new to the Gmsh environment and can't seem to figure out how to make these elements align well along the original geometry's surface.

Any help will be appreciated. Also, if you require, I can email the geometry.
