Meshing unconnected parts in a tomography geometry

Hi everyone,
I have a general basic question about meshing a tomography geometry. I have an .stl file created from tomography of a porous medium. My problem with meshing is that most pores are isolated and when I run checkMesh, it gives me "number of unconnected parts: 1649" and creates 1649 .obj files. Obviously it's not possible to mesh each pore separately. Is there any way that I could mesh this geometry?
