I was trying to add a new class following steps:

but $FOAMX_SYSTEM_CONFIG and $FOAMX_USER_CONFIG are not defined.

Also there seems to be a change in structure comparing 1.1 and 1.2.

was: OpenFOAM-1.1/applications/utilities/preProcessing/FoamX/config/applications

now: OpenFOAM-1.2/applications/utilities/preProcessing/FoamX/???

I created myFoam class using interFoam and copied it from:
$HOME/OpenFOAM/OpenFOAM-1.2/applications/solvers/multiphase/interFoam

to:

$WM_PROJECT_USER_DIR/applications/solvers/myFoam

My question is which configuration file do I edit see it in FoamX?

Check out the ReleaseNotes-1.2 in the installation.

In your case I think you need to have myFoam/FoamX/myFoam.cfg.
