wclean is a script, you can check its contents in OpenFOAM-2.1.0/wmake. Normally you would use this command to clean up the directory of a solver or library: it just removes all the files that are not necessary for compilation, and thus only keeps the essential source files. Also, it can be wise to run wclean during development, such that you are sure that you are not working with outdated dependencies.
