This happens fairly often actually. Because historically Fluent did not have it's own meshing utility, and the Star-CCM mesher has some neat things it can do as well. On the other hand, Fluent has more solver options (even though it has fewer meshing options). Finally, it's great for benchmarking Star-CCM vs Fluent results.

Does this mean that meshing failed? You need the periodic zones to match in Star-CCM before your export it to Fluent.
Are you using some options like per-region meshing which does not produce matched interfaces?
Also play with your meshing criteria to see if you can get a matched boundary.
Alternatively, you could do a non-conformal interface, but I do not recommend this approach at all.
