I am trying to do an optimization on f6. But I'm not quiet sure about how to create the ffd box or how to set the ffd controll points after I create the mesh file. I found a tool(createFFD) published by pointwise in github . Is this the right one? And how should I set the design variables in .cfg file??

You can do this directly from the config file using the section FREE-FORM DEFORMATION PARAMETERS in the config_template.cfg (lines 759-778).
