To add to that, in general it indeed doesn't give the difference, but sums the quantities in question instead. However, since you have an inlet and outlet, and area vectors are defined outward on boundaries in general if I'm not mistaken, it could be that you get the difference, as the mass flow rate on the inlet will be negative and on the outlet positive. It could be the other way around, I don't have access to Fluent at the moment, but you could just simply try it.
