I managed to solve the issue by stretching the size of the mesh in the direction normal to the empty patches (z-axis), with the scaling tool of OpenFOAM. From what I understood the non-aligned edges...

Modifying type patch to empty

Hello,

I created a 3D mesh using Gambit and exported this mesh through Fluent5/6 file type, I then imported the mesh into OF with the command "fluent3Dmeshtofoam name_of_mesh.msh -scale 0.001"....
