Issue with merging meshes

Hi!
I wanted to mesh an interior part of my domain. Since I wanted non conformal mesh, I figured I'll create sub-topologies and merge two different hexahedral meshes. I have attached the pictures for reference. I ran the mesh check and I was able to fix uncovered faces. But new problems arised: 1. Multiple edges 2. Non-manifold vertices 3. Penetrating elements I couldn't quite figure out how to deal with these. The 'fix' option I encountered on the fly didn't seem to work because they popped up again the second time I run the mesh check. So what can I do to avoid these issues? Thanks in advance!
