Default Fluent changes upstream specifics

Hello I am modeling heat transfer between to close objects in a fluid zone. Now i form the geometry and mesh using workbench but when i go to fluent it changes some of the stuffs which adversely effect the solution, like the contact zones are often merged so that i get there is an issue with both having interface overlaping hence giving 2 of the objects 2 solid properties become problematic, also i get message like fluent has changed the mesh.

How to deal with that? Any one tried to model conduction system in an environment with flowing air before?
