Splitting Surface & Adaption Registers

Hello, I am currently on the following domain. The red part is a curved surface on the cylinder that is linked to the main portion of the domain. Right now, it appears as a single hole opening to the vertical cylinder. I am now trying to split that surface as the bottom right figure. But run into the following two problems:
1. I marked all relevant cells within five red holes using mesh adaption. However, it would register for the cells on a secant plane cutting through the cylinder instead of along the curved surface. 2. The new and old planes of the curved, red openings does not show up in the boundary manual. How can I change part of the plane (i.e. grey sections) into wall? Regenerating the geometry would not be an option for me. If anyone can shed some valuable enlightenments on this, I sincerely appreciate. I already spent 2 weeks on it and it is still going nowhere.
