Let say I modify the Navier-stoke equation and energy equation in my modeling, how can I instruct Fluent to do the iteration based on my new equations ?

You modify the equations by adding user source terms and new diffusive terms (if you like). Fluent will handle the iterative process as per usual - you won't need to worry about that.
