block meshing strategy

I am currently having problems meshing complex geometry from an imported STL geometry file using blocks . Cells appear to be missing when the blocks are meshed. I would Appreciate any ideas as to why this may happen. Also any tips on how to avoid discontinuities when meshed blocks are merged together. Thanks.
