I am having trouble setting up how the flow would be in a rectangular heat exchanger from an inlet pipe. My problem is that when I set up the continua and choose fluid it assumes that the whole thing is already fluid. How do I go about changing this so that only the inlet is fluid and the rest is empty space so I can study what the fluid does in the area?

STAR-CCM+ cannot simulate 'empty space' since it relies on continuum mechanics. You need to fill the 'empty space' with air, which means this is a multiphase simulation. It sounds like you need to use the VOF model.
