[snappyHexMesh] Different mesh on exact same geometry

Hi all,

I am trying to use SHM for a Darrieus-type water turbine (Shown in first image). The turbine has three different 3D hydrofoil sets connected by shafts. One of the shafts connected to the hydrofoils has a really good mesh conformed by only hexahedral cells (Seen in second image), but the other two shafts have entirely different meshes conformed by polyhedral cells despite having the same surface shown on the STL file (Bottom of images 2 and 3).
Does anyone know why this might happen? I would like to have all the shafts have the same mesh as the first one shown. Let me know if anyone has any tips.

Geometry is the same but aligment with background grid is different. The shaft with only hex cells is aligned with the X axis and background grid lines. Two shafts with polyhedral cells cuts the background grid lines with 30 deg angle.
